I have two bank accounts with Halifax. One is a cashcard account and the other is a current account. On the current account, I have an overdraft that I need to pay off. Can they take the money out of my cashcard account without telling me?
"Without permission" is the key. The answer is no, they can't setoff your debts without permission, but a better question is, have you already given them permission? If your account agreement and specific deposit accounts are typical, they say that if you owe the bank money, and the bank owes you money, the deposit can be taken to satisfy the debt. When you opened the account you agreed to these terms, and that is permission.
If you make payment arrangements with your bank, they will have no need to look to your deposits for setoff. Call them and make arrangements to avoid problems in the future.
