My bank says that I can't depositchecks that are made payable into one of my businesses into my other business account. Why not?
Your bank warrants to the banks those checks are drawn on, that the checks were deposited to accounts of the payees. If you own businesses A and B, and business A is getting all the income, you may be able to have business A loan funds to business B by writing a check, but you would have to check that with your accountant; however, you don't get to deposit checks payable to A into B's account.
Here is an example. If both businesses are sole proprietorships, you are the business. In such a case, you could tell your customers to make checks payable to you, instead of the business. Then you'd get the opportunity to decide which pocket gets the proceeds -- business A, business B, or yourself.
