I deposited a check on a Friday and paid bills on a Monday evening with my checkcard. My account ended up negative, because they said they only deposited $100 of the original deposit made on Friday. The check I deposited was from the same branch. Can they do that? What can I do to fix this problem?

You've described a timing problem. Your bank is expected to provide you next business day access to funds you deposit in the form of a check drawn on the same bank. If your deposit was credited on Friday, you should have had access to the funds on Monday, assuming that Monday was not a holiday.
However, Fridays can be problematic. If you made your deposit after the bank's cutoff hour on Friday, the bank can consider it received on Monday, which would mean that funds would not have to be available until Tuesday. Cutoff hours can be at any time after 2:00 p.m. If you check your bank statement or the bank's online system, you should be able to see if the deposit is recorded with Friday's date or Monday's.
Bankers are not unrealistic. They understand that deposit availability can be confusing. Your bank may be very receptive to a request that it refund some or all of its overdraftfees if you explain what happened.
