We wrote a check on March 9, 2006, which never cleared the bank until December 12, 2008. I did not stop payment on it, but assumed there was a time limit on honoring checks. Do banks have a time limit on cashing checks?

Under the Uniform Commercial Code that most states have adopted, a check is considered "stale" after six months. A bank need not pay a stale dated check, but most banks have built into their agreements with customers, that if they do pay a stale dated check in good faith, they will not be liable. The bottom line is, it is likely your bank has this clause and yes, they can pay the stale dated check.
