It is my understanding that cancelled bank checks are destroyed after six years. That being the case, is there still a way to trace the money written on those destroyed checks?

Banks are not required to keep records of checking account transactions more than five years. Many keep them six years simply to make sure they don't purge records prematurely. Unless someone has the canceled check or a copy in hand, one would have to have access to the payee's records to see if the payment was made. Unless the payee can provide a confirmation that the payment was made, there is no sure way to trace the payment of a check that old.
