i made company travel reservations w/ a travel agency. they have since ceased operations. i made a partial payment using my mastercard check card, do banks provide any type of protection on somethink like this?

Your bank should be able to help you request a refund. They can use what's sometimes referred to as "service not delivered" as a reason for attempting to charge that transaction back to the agency, if it has any assets.
