Your first attempt should be to get your portion of the refund from your former roommate. Assuming that your attempt is not productive, you should then look to the issuer of the check, with the claim that you didn't receive the check, didn't endorse it, and didn't receive any funds from it. That claim should be in the form of an affidavit, and accompanied by a letter asking for your refund.
The check issuer may not be sympathetic to your claim. If you get a brush off, you may be able to pursue your refund in small claims court. The issuer of the check can use your affidavit to enter a claim with its bank, which in turn would make a claim on the bank that took the check for deposit.
There is a moral to this story. If you and one or more individuals are entitled to a payment such as a refund of a rental deposit, try to convince the party holding the deposit to issue separate checks.
